DOOMED FROM THE START

Strangely, Neo Contra takes place in the year 4444. In Japan and neighboring parts of Asia, the number 4 is considered unlucky.

Yagyu Genbai Mitsoyushi

Jaguar, both his name (Genbei Yagyu) and appearance, shares a striking resemblance to a samurai named Yagyu Jubei Mitsuyoshi. There’s no doubt Jaguar was inspired by this samurai:

PHEROMONE DUNGEON CONTRA

For Neo Contra’s third stage theme music, a music track was sampled from the game Dungeon Fighter Online. In particular, the music track from the Magma Cavern section was sampled.

THE WRESTLING CONNECTION

The end credits music is reused in Konami’s Rumble Roses XX video game; there, the music track is called Rock It Breaks.

Remember this insane helicopter segment from the 4th stage:

The helicopter is somewhat similar to the Mr. Heli-Robo boss from Contra: Shattered Soldier’s stage 6.

The music played in the cutscene where the heroes confront Master Contra samples a portion from Workmen, a music track in Command & Conquer: Red Alert.

TRIBUTARY WEAPONS

The weapons from the unlocked set F are based on weapons seen in Gradius, such as the ripple laser. Additionally, the weapons from Set C pay tribute to old-school Contra’s guns; they include the Spread Gun and the Fireball Gun from the NES version of Contra.

BREAKING THE FOURTH WALL (BOSS)

At the beginning of stage 2, the player character breaks out through a monitor:

That monitor showed the opening scene to stage 2 of Contra: Shattered Soldier, where Bill Rizer broke through a Lance Bean propaganda billboard.
